- The process of matching homologous nucleotide positions of two or more sequences of DNA in order to code the data for phylogenetic or other types of analysis.
Glossary of "Molecular Systematics (2nd ed.)" by Hillis et al. (1996)
- alignment: The juxtaposition of amino acids or nucleotides in homologous molecules to maximize similarity or minimize the number of inferred changes among the sequences. Alignment is used to infer positional homology (qv) prior to or concurrent with phylogenetic analysis (see Chapter 9 and 11).
